A couple of unlikely scenarios, but why not ask?

What is the motor's inductance? If it's really low, the ripple current it is
exposed to may cause things to heat up. Usually not an issue...

Is the motor still "good"? Disconnect the motor/controller, and spin it up,
and read the terminals with a voltmeter. Anything coming out? Actually, it's
better to do this before anything is hooked up, so you can get an idea of
what it was Before the motor took up smoking. A volts/rpm can be taken, and
checked again for just such an occasion.

Has the magnets been partially demag'd? I presume that it's a 120A
controller by the number 24V 120. That's only 4x the continuous rating,
again, usually not an issue. If they have, it's going to suck more amps and
do much less, hence the smoking issue..
