You can nail through your ice and water shield and it will seal around the
nail. Typically one uses special ring nails with plastic washers to attach
foam. You could also use a construction adhesive. If you are putting a
metal roof over the insulation, you will not have any problem. We built a
barn and the roof has no water barrier over the planking. We put 3.5 inches
of foam over the wood planking and then a metal roof and have had no
problems. If you are putting earth back over, then you could place the foam
with pre-drilled holes, fill the holes with caulk and then nail through that
before the caulk cures and that would seal the hole very well and would also
serve to help anchor the foam. The caulk would need to be a type that would
not erode the foam.
As far as boric acid in the foam, you could check the manufacturers. Some
of the foams are advertised as being insect resistant (maybe the isocyanate
types).
We used foam panels for our house roof and ended putting a rubber roof over
the whole thing because we couldn't get it water tight. Now it is fine.
